PROBLEM TO BE SOLVED: To provide a mass analysis data processing device capable of performing accurate difference analysis not affected by noise level setting for peak detection.;SOLUTION: A peak matrix generation unit 23 generates a peak matrix in which sample information is taken in a row direction and an m/z value is taken in a column direction from information about a peak detected on a mass spectrum of many samples belonging to a plurality of groups. A matrix level classification unit 24 classifies the rows of the peak matrix as a plurality of stages of intensity value levels on the basis of a maximum peak intensity value in the rows. A difference analysis unsuitability level determination unit 25 calculates a p value in difference analysis between the groups in each row, and investigates a frequency distribution of values of p values for each intensity value level. A matrix row filtering unit 26 deletes rows included in a level in which the frequency distribution is high from the matrix.
