The present invention relates to a ballast water treatment system dedicated to small and old vessels, the system comprising: a main body installed in a port or on an offshore structure in the vicinity of a port; an organism extermination device built in the main body for exterminating organisms contained in incoming seawater; and a control device for controlling the operation of a ballasting pump, valves and the organism extermination device built in the main body, so that it is unnecessary to install a vessel ballast water treatment device directly on a small vessel where it is difficult to install the vessel ballast water treatment device onboard or an old vessel which should bear a cost burden so as to install the vessel ballast water treatment device onboard, and it is possible to establish a vessel ballast water treatment base at a port or offshore and perform ballasting and deballasting operations for vessels.
