The system comprises a water pipe (10) and a control loop (10, 11, 12, 13) comprising: sensors (11) that measure, in the pipe, a water contamination value and communicate this value to a control module (12), into which a sample of the water is discharged and retained in containers with filters (33) and the presence of any infectious bacteria and/or microorganisms in the water is computed, with the addition to this water of different reagents and markers and related proteins (40) to determine a degree of infection and the infectious bacteria or microorganism by means of a computation and communication device (5) which communicates an infected water signal to a water disinfection module (13) (actuation phase) that is activated by a disinfection module (1) to produce a disinfectant (3), and infected water delivery means (4) for delivering the infected water at a re-injection point into the pipe.
