The present invention relates to a method for separating and purifying phycocyanin which is a pigment material and microcystin which is a toxic material with high purity from algae in a water system. The method comprises the following steps: collecting algae in a water system (S-1); performing the first centrifugation and filtering to separate moisture and algae contained in the collected algae (S-2) freeze-drying the algae of which the moisture is removed (S-3); adding a phosphate buffer solution, performing the second centrifugation and separating the algae into a second supernatant and a second deposit (S-4); separating a pigment material from the second supernatant and separating a toxic material from the second deposit (S-5); and respectively concentrating the separated pigment material and toxic material.
