The present invention relates to a protected cultivation system capable of effectively cultivating crops, and a control method thereof. More specifically, the present invention relates to a protected cultivation system which comprises: a greenhouse cultivating crops for effective crop cultivation; a sensor device provided inside and outside the greenhouse; an interface device receiving a facility control reference value for controlling environment in the greenhouse; an environment control device controlling the environment in the greenhouse based on the received facility control reference value; and a memory storing the received facility control reference value in a time series manner.
