Provided is a reversible ncDNA sequence watermarking method in a non-encoding region based on histogram dual shifting. The reversible ncDNA sequence watermarking method according to the present invention comprises: a base encoding step of obtaining an encoding coefficient x by performing dual bit encoding on a base block composed of an n number of bases; a false initiation codon preventing step of detecting a region in which a false initiation codon may occur by watermarking in a non-encoding region; and a histogram dual shifting step of obtaining an n^th encoding coefficient histogram dmain Z of an encoding coefficient x in the non-encoding region, and obtaining an encoding coefficient x′ encoded by dually shifting the encoding coefficient x in a region excluding a region in which the detected false initiation codon may occur, according to a watermark bit x_l in the domain Z. According to the present invention, while a false initiation codon is prevented, a reversible information hiding technique of a non-encoding DNA sequence based on histogram dual shifting for high capacity of a blind mode is provided.
