The present invention relates to an apparatus for monitoring fruit flies including Bactrocera latifrons, Bactrocera dorsalis, Bactrocera cucurbitae, Bactrocera tryoni and Ceratitis capitate, which are prohibited from entering Korea, a specific diagnostic primer set capable of diagnosing the said collected fruit flies, and a method of diagnosing the fruit flies using the primer set. After the monitoring the occurrence of the fruit flies and diagnosing the same using the diagnostic primer set, the occurrence of the fruit flies which have not entered the country can be confirmed and the early prevention treatment can be performed.
