An integral imaging microscope system according to the present invention includes: a microscope unit for generating an enlarged image obtained by enlarging an image of a subject by a preset magnification; a hologram optical element micro-lens array having a bifocal function of a first focal distance and a second focal distance; a rotating stage configured to rotate the hologram optical element micro-lens array to form an image through a first mode having the first focal distance and form an image through a second mode having the second focal distance with respect to the enlarged image transmitted through the microscope unit; a motor unit for rotating the rotating stage; a camera unit configured to generate a first integral image by photographing the image formed through the first mode and generate a second integral image by photographing the image formed through the second mode; and an image processing unit for providing a three-dimensional image by correlating and reconstructing two-channel images between the first integral image and the second integral image generated through the camera unit. According to the present invention, a focus depth range of the integral imaging microscope is improved.
