The medical imaging system 200 includes a masking unit 234, an image registration unit 238, a motion estimator 240, and a motion compensation reconstructor 244. The masking unit constitutes a mask for each reconstructed volume phase image of a plurality of reconstructed volume phase images, the mask being outside an anatomical model fitted to at least one segmented anatomical structure The corresponding reconstructed volume phase image includes a target phase reconstructed from projection data and a plurality of temporal neighborhood phases. The image registration unit aligns the masked reconstructed volume phase image. The motion estimator estimates motion between the target phase and the plurality of temporal neighbor phases by the model based on the registered masked reconstructed volume phase image. The motion compensated reconstructor reconstructs a motion compensated medical image from the projection data using the estimated motion of the registered masked reconstructed volume phase image.
