The present invention relates to methods and compositions for assessing non-naturally occurring nucleic acids in a sample, such as from a pregnant subject, wherein the non-naturally occurring nucleic acids are fetal specific. The methods and compositions provided herein can be used to determine the risk of a condition, such as a fetal condition, in a pregnant subject.
