The present invention relates to a method for processing a sputum sample (1) comprising a saliva phase (2) and a sputum phase (3) subjacent to the saliva phase (2) and containing mucus plugs (6), said method comprising the following steps: - separating the sputum phase (3) and the saliva phase (2) by drawing off the sputum phase (3) and transferring it to a recipient (10) having a flat bottom; and homogenizing the sputum (3) by fractionating the mucus plugs (6) by vortex shaking of the sputum (3), the shaking speed being adjusted such that in the recipient (10) the shape of the sputum (3) is generally toroidal in a plane parallel to the bottom of said recipient (10).
