The present invention relates to an air conditioning system of a ship for maintenance of harmful gas and pressure. When the ship sails in a region with harmful gas or is operating in the region with harmful gas, the air conditioning system converts into an emergency mode (chemical mode) when detecting the harmful gas to block introduction of external harmful air to the inside of the ship, while introducing fresh air to the inside. The present invention comprises: an inlet (10) connected to an air conditioner (30) to introduce external air to the inside of a cabin residential area (50), and a harmful gas detecting for detecting harmful gas; a damper (60) for blocking the inlet (10) when the harmful gas is detected; an emergency inlet (1) connected to the air conditioner (30), filtering the harmful gas, and introducing the external air; a filtering unit (2) installed in the emergency inlet (1) and filtering the harmful gas; and an automatic damper (4; Shut-off Damper) installed in the emergency inlet (1) and automatically opened to introduce the external air through the filtering unit (2) of the emergency inlet (1) when the inlet (10) is blocked due to generation of the harmful gas.
