Disclosed are an electronic payment system using patient authentication and card information, a method thereof, and a non-volatile recording medium recorded with a computer program. According to the electronic payment system of the present invention, when an automatic payment registration is requested from a terminal after user authentication and card information authentication are performed for automatic payment through a medical institution, the validity of corresponding card information is confirmed by interworking with a payment server in an affiliated store terminal corresponding to the medical institution. Thereafter, the corresponding card information is separated from a transaction management server and an authentication server in the payment server to be encrypted and stored. When the automatic payment is requested in the affiliated store terminal, the card information separately stored in the payment server is confirmed to perform a payment function with a card company server using actual card information, thereby preventing leakage of customer information, increasing user convenience through simple payment, and preventing a problem of data mismatch between an additional task necessary for the data mining processing and a data processing task for each step.;COPYRIGHT KIPO 2019
