The present invention relates to a novel method of manufacturing a three-dimensional scaffold. More specifically, the present invention relates to a method of manufacturing a three-dimensional scaffold in vivo using injectable particle materials. The manufacturing method comprises the following steps: administering particles, which are coated with cross-linkable polymers and alignable by small external force, into a body; aligning the particles through the external force; and allowing the same to maintain the aligned structure through a cross-linking process between the polymers present on the surface of the aligned neighboring magnetic particles, even after the external force is removed.
