The present invention relates to a system for manufacturing a boat support structure of a customized boat trailer using an optimal design technology and a manufacturing method thereof, which scans various types of boats and manufactures a supporter supporting a boat on a customized basis and is capable of transporting the boat more safely. The system for manufacturing the boat support structure of the customized boat trailer using the optimal design technology comprises a scanning part for scanning a lower surface of the boat to be loaded on a trailer, a shape generating part for forming an embossing of a protruding silicone or a rubber material of an elastic material on an upper part of a depressed shape of the boat which is engaged with the shape of the boat scanned by the scanning part, and a supporter manufacturing part for manufacturing a supporter for supporting the boat in the depressed shape of the boat formed by the shape generating part; and the boat can be transported in a state in which the boat is safely preserved even when the boat trailer is impacted.
