The present invention relates to a method for manufacturing seaweed-derived agarotriose derived and uses thereof as prebiotics. More specifically, the present invention identifies properties of agarotriose as prebiotics selectively metabolized by probiotic microorganisms, thereby using the same as an anticancer or anti-inflammatory material in food and medicine fields, and also can obtain a high yield of agarotriose through efficient purification that minimizes loss after enzymatic hydrolysis of red algae-derived polysaccharide without pretreatment.
