The present invention relates to a nitrate and phosphate-eliminating complex strain (Accession number KCTC18589P) including Bdellovibrio, Ignavibacterium and Dokdonella. According to the present invention, through the complex strain which has excellent efficiency of eliminating nitrate and phosphate, wherein water pollution in river, ground water and the like can be prevented by biologically eliminating nitrate and phosphate present in drainage from a hydroponic system, and a method for manufacturing the complex strain, protection against ecosystem destruction caused by water pollution by nitrate and phosphate and diseases caused by drinking polluted water becomes possible.
