Disclosed is a method for determining hydrobiont saprobity for assessing the ecological state of water bodies, characterized by sampling hydrobionts from a water reservoir, determining species composition of organisms in the sample, purified DNAs of these organisms are obtained, sequences of genes are obtained with subsequent translation in a sequence of marker proteins, international databases are replenished with obtained primary sequences of genes and proteins with subsequent sampling of primary DNA/RNA sequences and proteins of hydrobionts of water bodies. Sample is used to reconstruct molecular phylogenetic tree using bootstrap method. Analysis of saprobity clusters is performed. When grouping in one cluster of non-indicator hydrocoles with indicator hydrobionts of one saprobity with bootstrap value more than 50 %, conclusion is made on the hydrobionts belonging to the given group of indicator organisms, assigning them saprobity of the given group, adding lists of types of indicator organisms indicating saprobity.;EFFECT: invention provides reduction of terms, increase of accuracy and reliability of assessment of ecological condition of water reservoir.;1 cl, 4 dwg, 1 tbl, 4 ex
