Provided is a method for measuring the effective diffusion coefficient of a biomolecule, comprising the following steps: A1: planning an initial label region ROI0 of a biomolecule whose diffusion coefficient is to be measured; planning a diffusion process image collection region ROI1; A2: performing fluorescent or other optical labeling of the biomolecule in the region ROI0; A3: diffusing the biomolecule in ROI0 and ensuring that the diffusion area of the biomolecule is smaller than the region ROI1, and performing dynamic image collection on the biomolecular diffusion process in the region ROI1; A4: checking whether the collected dynamic image is valid; A5: performing dimensionality reduction on the image data, and generating planar coordinate data of the biomolecule diffusion process according to the image data; A6: according to the generated planar coordinate data, using a formula to derive the effective diffusion coefficient of the biomolecular diffusion process; there are few assumptions regarding applications, the range of applications is broad.
