Provided is a method for analyzing interactions in a three-dimensional structure of a DNA sequence. This three-dimensional DNA structure interaction analysis method is characterized by including: a DNA cleavage step for selecting any protein attached to a DNA strand in the DNA sequence to specifically cleave the DNA strand in the vicinity of the selected protein; a ligation step for ligating the DNA ends generated by cleavage in the DNA cleavage step; a screening step for screening the ligated DNA fragments; and a sequencing step for amplifying the screened DNA fragments as desired to perform sequencing of the amplified product, wherein the interactions of the DNA sequence are analyzed.
