Disclosed is a mathematical reconstruction method for a long-chain molecule sequence, wherein said method is, in particular, a mathematical sequence reconstruction method for a long-chain molecule, for gene DNA sequencing, protein amino acid sequencing or for the detection of other chemical substances of a long-chain structure. The method comprises: 1) providing at least two DNA molecular chains; 2) breaking the at least two DNA molecular chains into fragment sequences to form X gene libraries; 3) sequencing gene fragments of the gene libraries to obtain library fragment information; 4) performing full fragment arrangement and splicing on the library fragments, and obtaining a set of possibilities; 5) solving an intersection; and 6) judging the number of elements in the intersection in order to screen out a correct gene sequence map. The method falls within mathematical algorithm technology, and can realize the sequencing and reconstruction of gene sequences, and the sequencing and reconstruction of proteins, polysaccharides or other polymers which have a single structure, thereby improving the accuracy of current gene sequencing; and the solution does not involve probability speculation, but is based on rigorous mathematical algorithms, and therefore, the accuracy of structure sequencing is high.
