The present invention relates to a method for preparing hollow silica microspheres comprising an inner hollow and a mesoporous shell of silica having thiol groups. The preparation method of the present invention has high production efficiency in terms of time and economy with a simple process, can prepare mesoporous hollow silica microspheres having micrometer-sized thiol groups, and presents numerical standards for controlling the diameter of the microspheres and the width of a silica shell, and thus can prepare microspheres having various particle sizes and thicknesses of the silica shell. In addition, the microspheres have hollows and mesopores, and include thiol groups in the silica shell, and thus can be applied in various fields.
