The method comprises the following stages: - sampling of a determined volume in a sample (4), capable of containing at least one microorganism (2), - fragmentation of the volume sampled into a plurality of compartments (6), the volume of each compartment (6) being less than 10 μL, - incubation of the at least one microorganism (2) in the compartments (6), - detection of the compartments (6) comprising at least one microorganism (2), - extension of the incubation until a defined quantity of microorganism (2) is detected, - recovery of the contents of the compartments (6) detected in receptacles (82) for later use, - determination of at least one functional parameter relating to a microorganism (2 ) in the compartments (6, 6 ') detected, the steps of fragmentation, incubation, detection and determination of at least one functional parameter being integrated into an automated system (1) for isolation and analysis of microor ganisms (2).
