This research disclosure relates to a system and method for accounting for the effects of a transmissive optical element on a radiation beam when performing optical measurements of a substrate using the radiation beam. The optical measurements may include determining a topography of the substrate using a topography measurement system. The substrate and/or the topography measurement system may form part of a lithographic apparatus. Alternatively the topography measurement system may be a stand-alone device.
