To address problem in Citrus taxonomy, it is essential to have a better understanding of the phylogenetic relationships between Citrus and its closely related genera. The AFLP patterns and three cpDNA fragments (Trnh- TrnF, PsbH- PetB and TrnS - TmG) of thirty genotypes carefully chosen from the six genera of the true citrus fruit trees group were analyzed. In present study, a molecular phylogenetic tree of the true citrus fruit trees group was reconstructed based on AFLP ' fingerprints' and plastid DNA sequences, with Murraya paniculata (L.)Jack. , Atalantia buxifolia Correa. and Severinia buxifolia (Poir.)Tenore as outgroups. Our results confirmed that the true citrus fruit trees group was monophyletic and supported the division of the group into genera as previously suggested based on morphological characters, except that the genus Fortunella was nested within the genus Citrus cluster as a monophyletic sub-clade in the AFLP dendrogram. Both AFLP and cpDNA data suggested that Poncirus may be the genus separated from the other five genera in the group. Our AFLP dendrogram suggested that the clade formed by Citrus and Fortunella is sister to that formed by Microcitrus, Eremocitrus, and Clymenia. We also discussed the phylogenetic relationships within the Citrus genus.
