An apparatus and a method for continuously removing algae generated in water and phosphate or ammonia nitrogen causing eutrophication at the same time are provided to minimize economical damages of fishermen involved in the marine products industry by rapidly removing green algae and red tide generated in freshwater lake or sea surface. An apparatus for continuous elimination of algae and nutrient salts comprises: a reactor(1) of which a bottom part is in water, of which a top part is floated onto the water surface, and which has an inlet formed thereon in the reactor moving direction to flow in water containing algae and nutrient salts and an outlet formed thereon oppositely to the reactor moving direction to discharge nutrient salt-removed water; a power unit(5) mounted on the reactor or connected to the reactor to move the reactor; and a storage unit(2) for sediments of algae and nutrient salts. The reactor removes algae and nutrient salts. The storage unit is connected to a side of the reactor oppositely to the reactor moving direction. The reactor includes a unit for measuring the nutrient salt concentration of water flown in the inlet, and a unit for measuring the hydrogen ion concentration thereof. The apparatus further comprises a magnetism complex feeding unit, an acid/alkali feeding unit, and a natural product feeding connected to the reactor inlet, and a control unit(4) installed on the reactor or power unit to control the amount of substances precipitating magnetic complexes, acids or alkalis, and nutrient salts according to the nutrient salt concentration and hydrogen ion concentration measured by the respective measuring units.
