A method for the identification of disease-dependent proteins in 2-DE(dimensional electrophoresis) gel images is provided to determine changes in expression amount of proteins by using a multiple instead of expression amount difference between normal and abnormal tissues, and perform analysis by using an exception function for determine whether the testing protein is disease-dependent protein, so that the identification efficiency is improved as compared to statistical analysis. A method for the identification of disease-dependent proteins in 2-DE gel images comprises the steps of: calculating expression amounts of two spots of normal and abnormal tissues for each of pair-wise associations containing pairs of normal tissue spot and abnormal tissue spot connected to the identical reference spots of a reference image; calculating and granting the change property for each of pair-wise associations on the basis of expression amounts of two spots; calculating summary value of protein change as an index for analysis of protein expression amount changes from the pair-wise associations with granted change property for a pair protein group; calculating the result value by using an exception function for analysis of protein expression amount changes based on the change summary value for the pair protein group; and comparing the result value of exception function with the predetermined critical exception value.
