Methods of diagnosing and treating Inflammatory Bowel Disease, including Crohn's disease relating to various genetic loci and variants in the IL 17/IL23 pathway that are regulated by BATF are disclosed. A method of diagnosing susceptibility to Crohn's disease where various genetic variants at the CCR9 and CCL25 genetic loci, as well as OmpC expression, are used as indicators and have an additive or cumulative effect on susceptibility to Crohn's disease in an individual is also disclosed.
