The present invention relates to a system and a method for culturing cells and, more specifically, to a system and a method for culturing cells providing a single cell-based cell culture environment. According to the present invention, provided is a system for culturing single cells in microdroplets, which comprises: a first flow path formed to enable a first fluid containing plenty of single cells to flow; a second flow path in which a second fluid flows, and connected to the first flow path to enable the first fluid to meet the second fluid; a gene transfer unit connected to an end of an upstream of the first flow path and transferring a specific gene to each single cell so as to induce transformation; and a cell culture unit connected to an end of a downstream of the second flow path, wherein the first fluid interacts with the second fluid while flowing from the first flow path to the second flow path to continuously form a microdroplet containing one single cell inside; the cell culture unit accommodates plenty of microdroplets supplied from the second flow path and cultures single cells; and only microdroplets containing successfully cultured microalgae are selected by using electrophoresis or the like. Also, provided is a method for culturing single cells in microdroplets using the same.
