The present invention relates to methods for obtaining genetic material from plant embryos while preserving their viability, as well as methods for performing molecular analysis of plant embryos, particularly with small amounts of genetic material. The methods may include the steps of collecting cellular material expelled from one or more plant embryos; obtain DNA from the expelled cellular material; perform a molecular analysis of DNA; and germinate at least one of said or more plant embryos. An additional extension of this method includes determining in favor of embryo germination and development or embryo disposal based on its genotype as part of a process of genetic improvement. The invention also provides methods for genotyping embryos using expelled cellular material contained in or on the agar and methods for analyzing plant-derived embryonic tissue derived from microspheres.
