The present invention relates to a separation method of phospholipase A2 in bee venom using chromatography, and more specifically, to a method which uses chromatography to singly separate high-purity phospholipase A2, which is a specific component, from bee venom consisting of a mixture of various components. The separation method of phospholipase A2 in bee venom using chromatography comprises: a first step of mounting a non-polar column on a vacuum manifold to stabilize the non-polar column; a second step of injecting a bee venom solution into the non-polar column; a third step of allowing a mixed solvent including trifluoroacetic acid, acetonitrile, and water to flow to the non-polar column into which the bee venom solution is injected to discharge impurities; a fourth step of allowing the mixed solvent including trifluoroacetic acid, acetonitrile, and water to flow again to the non-polar column to discharge impurities which are not removed in the third step to remove the impurities; a fifth step of re-injecting the mixed solvent into the non-polar column to elute a phospholipase A2 component from the column; and a sixth step of drying the solution eluted in the fifth step to acquire the phospholipase A2 component.
