Provided herein are methods for non-invasive assessment of microduplications or microdeletions. The methods are based on mapped sequence reads and make use of decision analyses. The decision analyses include segmentation analyses, e.g. wavelet decomposition and binary segmentation, and/or odds ratio analyses.
