The present invention provides high throughput (HTP) microbial genome engineering methods and systems for transforming, selecting and selecting filamentous fungal cells using automation. The methods and systems utilize HTP selection and reverse selection to purify homonuclear transformed filamentous fungal cells. The present invention also provides a method for producing and prolonged storage of protoplasts derived from filamentous fungal cells.
