[Problem] With a method based on reconstruction of distances between sequences, rather than a stochastic method, to carry out a reconstruction of a three-dimensional structure of biomolecular data using a spatial closeness concept, which imparts uniqueness and reproducibility to said structure. [Solution] Provided is a method for reconstruction of a three-dimensional structure of biomolecular data using a spatial closeness concept, in which the three-dimensional structure of a biomolecule is reconstructed by calculating the distance between two sequences in three-dimensional space, using binary information of whether two arbitrary molecular regions, or sequences, within the biomolecule are spatially close.
