The Tritryp genome sequences have revolutionized gene discovery and functional gene analysis by reverse genetics in kine-toplastids , For Trypanosoma brucei, the pleomorphic and fly transmissible TREU 927/4 has been selected as the reference strain, yet most of the reverse genetic work has been done and is still ongoing in the monomorphic Lister 427 derivatives (MITat, ).. Where a pleomorphic strain is required to study stage differentiation or host interaction or to transmit through the Tsetse, the AnTatl?1 strain continues to be the favoured choice in several laboratories ([4-8] and others). Partial and SRA-independent resistance to human serum of TREU 927/4 [9,10] and the higher stability of AnTat 1.1 with respect to VSG expression [11] are among the reasons. Although all the current reverse genetic tools have been shown to work in pleomorphic Antatl.l bloodstream cells [4,6,12] these methods rely on the TREU 927/4 genome sequence and targeting failures may well be due to unnoticed sequence differences or rearrangements. Thus, a representative and quantitative estimation of the sequence relatedness of the respective strains is highly desirable. Another current limitation of the genome data base is the paucity of transcript mapping information.
