The tree cotton species Gossypium arboreum, desi cotton, is believed to have been originated in the India. The tree cottons were domesticated by farmers into annuals and landraces dispersed in different parts of the country. They are invaluable resources of genes against biotic and abiotic stresses. Fourteen morphological variants of races of G. arboreum were collected from parts of Arunachal Pradesh. Nineteen polymorphic SSR primer pairs were utilized to study the genetic diversity and relatedness among the collected accessions. These primers produced a total of 43 alleles across 14 accessions. The number of alleles per locus ranged from 2 to 3 with a mean of 2.263. The polymorphism information content (PIC) values ranged from 0.071-0.529 with average value of 0.295. The observed heterozygosity values for the marker loci varied from 0.0 to 0.929 with a mean of 0.245 as against the expected values (0.074 to 0.607 with the mean of 0.361). Neighbour Joining tree showed three major clusters within thefourteen accessions. This study shows that considerable genetic diversity present in the collected accessions. The diverse cotton accessions can be a valuable source of economically important genetic traits that can be used in breeding programmes and for cotton improvement.
