A simple and reliable Ssp1-polymerase chain reaction (PCR)-restriction fragment length polymorphism (RFLP) assay to identify the paternal species in yak and cattle hybrids of different filial generations is described. 20 yaks, 18 cattle, 6 Bos taurus, and 15 yak x cattle F1-F4 hybrids maintained at Arunachal Pradesh, India were used in this study. Blood samples were collected from the studied animals for DNA analysis and results after the PCR amplification in all the samples from cattle, yak and their hybrids showed banding patterns which differentiated yaks from cattle. In all the cattle DNA only uncut PCR fragment of 524 bp was observed indicating lack of cutting site for Ssp1 while all the yaks produced two fragments of 235 bp and 289 bp. With regards to hybrids, depending on paternal origin one and two bands were observed. All the hybrids which were sired by cattle showed a single band of 524 bp while those sired by yaks showed 235 bp and 289 bp. The identification of paternal lineage in the hybrids was therefore accurate in all cases.
