PPROBLEM TO BE SOLVED: To provide a system, method and program for predicting protein interaction enabling an interacting protein pair to be found efficiently based on the amino acid sequence information on proteins through narrowing down interacting protein candidates without carrying out enormous round robin interaction experiments, and to provide a recording medium with the program recorded thereon. PSOLUTION: The system for predicting protein interaction comprises a sequence pair production means for producing sequence pairs each consisting of a combination of two amino acid sequences and a sequence pair rating means for rating the interaction possibility for each of the sequence pairs produced by the production means and rating the sequence pairs with each index of the thus rated possibility as a score.
