Disclosed are methods and kits for diagnosing and determining the prognosis of head and neck squamous cell carcinoma. An exemplary method of diagnosing head and neck squamous cell carcinoma (HNSCC) in a subject includes analyzing a subject's saliva samples for the presence of total protein, solCD44, and HPV, and multivariate analysis to determine a composite score. Using a combination of total protein, HPV, and CD44 concentrations, and this method is not a subject that is not HNSCC or has a low risk of developing in the future if the score exceeds the cut-off value.
