PROBLEM TO BE SOLVED: To associate genome and transcriptome sequences with a specific phenotype of a sequenced cell is difficult and often impossible. Apparatus, compositions and methods for DNA barcode deconvolution are described herein. A DNA barcode is used to provide a bead-specific identifier, which can be detected in situ using a hybridization strategy. DNA barcodes provide identification by sequencing analysis. This dual detection mode can be used in a wide variety of applications that relate location information to assay information, including but not limited to genetic analysis. A method for generating a barcoded single cell sequencing library is described. Separation of nucleic acids from single cells in a microfluidic environment can provide the basis for cell-specific sequencing library preparation. [Selection] Figure 1
