Provided are a method for detecting pathogens based on cfDNA high-throughput sequencing. The method for detecting pathogens comprises: constructing, by means of a public biological database, a feature database of pathogens to be detected; fabricating a cfDNA sample from a biological sample to be detected, and constructing a cfDNA high-throughput sequencing library; performing high-throughput sequencing by using the cfDNA high-throughput sequencing library, so as to acquire cfDNA sequencing data; and performing bioinformatical analysis on the cfDNA sequencing data. The method of the present invention realizes a clinical diagnosis detection and cure evaluation for a virus, and realizes highly sensitive and quantizable pathogen detection and identification.
